The Lemur Favorites Configure app allows you to add, update, and remove apps to/from the Favorites Menu.

While this app is functional, it is buggy. The Add and Remove bits work fine, but the options to move items up or down the list are not working. I hope to have it bug free soon. In the meantime, the Favorites Menu file is in ~/GNUstep/Defaults/Favorites if you want to edit it with a text editor.
